Comparing data in two different data sets

I have two different data sets. One on my father's side of the family, and the other on my mother's side of the family. My father's sister married by mother's brother. My mother's brother married my father's sister. Because both data sets are large, I have some information entered into one that may or maynot be the same in the other. I would like to compare the data from each to make sure that they are the same. Any recommendations?

I use Genmatcher from Mud Creek Software.
